What part of our fist do we punch with in Long Form One?

All punches, by definition, make contact with the front of the first two knuckles of the fist. If contact is made with other parts of the hand or knuckles, then the maneuver is no longer defined as a punch - rather it falls into the broader term, strike.

 

For instance, an outward back-knuckle is not a punch, it is a strike. This is because the contact point on the fist is the back of the first two knuckles - thus giving the strike it's name.
